16S rRNA sequencing targets a single gene region shared by all bacteria, which limits identification to the genus level and misses non-bacterial organisms entirely. Shotgun metagenomic sequencing reads all the DNA in your sample, allowing us to identify bacteria, fungi, viruses, and parasites down to the species and strain level. It also provides functional information — what your microbes are actually doing — not just what's present.
